We learn that Mahone is compromised. Years earlier, he shot and killed Oscar Shales, a fugitive he couldn’t legally convict. He buried the body in his backyard. The shadowy “Company” (the same conspiracy framing Lincoln) discovered this secret and uses it to blackmail Mahone. Their order: Kill the Fox River escapees before they can expose the conspiracy.
Introduced as a brilliant FBI Special Agent tasked with catching the Fox River Eight, Mahone is blackmailed by The Company into murdering the escapees. By the season finale, Michael frames him for drug possession in Panama, leading to his arrest and imprisonment in Sona .
